As far as getting a manual transmission to work with a 2UZ-FE any bell housing that bolts up to a 1UZ-FE should work with the 2UZ-FE, I think the pattern is the same. I know Lextreme.com offers a hybrid 1UZ/2UZ-FE that uses a 2UZ-FE block and they claim that it is a straight drop-in for an existing 1UZ-FE conversion.
Re: 1JZ vs 1UZ manual conversion using R154 or Z20 W58. You will need a clutch, flywheel/bolts and spigot bearing for the UZ obviously. The other parts depend on which way you want to go. You can use the auto bellhousing and get an adaptor plate to mate it to the R154 or you can get an off-the-shelf UZ-R154 bellhousing from a couple of places.

From what I know related to Mk3 Supras, the W58 manual trans was good to around 400hp and the R154 had no issues. I think the pickups and Tacomas used similar manuals so I'd use that as a starting point. Diffs were never an issue with the 1UZ swaps I was familiar with - most of the factory Supra diffs had no issues holding power.
